well for starters, you'd have AMAZING rattle! You'd have to put multiple layers of sound deadening on the top and underside of the rear deck...not to mention around your rear window to prevent flexing or possibly shattering. I've seen fleing of the windows but from subs in boxes inn the trunk, not under the rear deck...plus I think you'd only be able to mount 8" subs. With larger subs, you'd have to figure out how to properly secure them under the rear deck to keep from fallinng with all the vibratiions. You COULD mount 6.5" or 8" midbass drivers, but for the same effect.
Since you want as much trunk space as possible, you should look into custom enclosures such as phantom boxes. Usually you're only limited to JL Audio subs, but you could maybe research to see how much a custom fiberglass sealed enclosure to contour your trunk would be. Those are smaller boxes but made to look like part of your trunk wall, so you'd still get decent bass, but look like you have an empty trunk!
I used to have a dual sub setup in my corolla, but after getting my 09 sedan, I too wanted more trunk space, so I only opted for a single sub box...have a 1.8cu ft ported box, single 12" sub since I was tired of putting things I would get from Costco in the back seat since I only had about 20% trunk space free!
